I have the executive desk set. There is a hole on the top of the lid, which a sea monkey figure goes on top of. Can I keep both on? Don't they need air?

They don't need that much oxygen. I would put the lid on. If you are that concerned you could leave the top of for at least an hour everyday to allow oxygen exchange with the water, but this could cause spilling, and dust/bacteria buildup leading to bigger problems for your Sea Monkeys. Just follow the instructions.

They do need air. Oxygen is disolved into water whenever the surface tension is broken, so ever if you don't have a lid on the tank, it doesn't guarantee air will be added to the water. In general, though, sea monkeys don't require a whole lot of oxygen, so if there is a small hole at the top, it should be just fine--there wil continue to be oxygen exchanged inside the tank.
