Inquisitions were a distortion of Christian theology for violent ends, which occurred several centuries ago, in a time where questioning religious authority was seldom done. Jihad is NOT, however, a distortion of Islamic theology, but is a logical outer working of its central tenets. Jihad also isn’t an abstract social phenomenon buried deep within the annals of history, but is a current problem facing humanity, where as the Inquisitions and the Crusades are historical sins that Christians have learned from and are not soon to repeat.
To equate the Inquisitors or the Crusaders with the Jihadists of today is to draw a false parallel, because the former two had nothing to do with the teachings of Christ, while the latter has great Koranic (Qur’anic) justification and follows in step with Muhammad’s injunctions and his very own practices.

Only difference I can see is that in the Jihad no established country has openly backed it as was the case with the Inquisition.
In the Inquisition a lot of so called Catholic Nations actively participated.

Hmm... this is a bit tough. Since I'm of the opinion there isn't a deifference. The Catholic church was wrong in the Dark Ages with it's inquisitions and Crusades. Just as the Jihadists are wrong about killing people that don't believe the way they do.
The Inquisition was a witch hunt (so to speak) and a lot of the people they killed believed in God (who is also known as Allah).
The Jihadists kill people who also believe in Allah (also known as God). Because they feel they have the only true way to believe in our heavenly father.
But both are wrong, since Jesus's last commands to all of us was "To love one another." So where's the love in anything either of these groups are doing?

Well the Inquisition was centuries ago and Christianity has progress since then. Unfortunately Islam is still being practice as it did in the 12th century which clashes for those of us that like living in the 21st century.

Martin Luther and the reformists came out and denounced the bad practices of the catholic church and it was repealed. Muslims have been killing since the 1700s and have yet to stop. all other religions have figured out they must cooexist with other religions EXCEPT for the islamic radicals. thats the only difference. but kind of an important one.
