Cockles: reference to:
a small mollusk that has a rounded or heart-shaped ridged shell in two parts. Family: Cardiidae

The phrase simply means the depths of your heart, or something that is deeply and fully felt...not just in your heart but deep IN your heart.

i'm not sure about the spelling, but i believe a ?cockle? is the red crest on top of a rooster's head. probably it has something to do with being angry or (emotionally) aroused in some way.
