Proven is the older participle of prove. Proved is a more recent version coming from trying to "regularize" English and is also correct. Some people, apparently including the compilers of spell checker word lists, believe it is the only form to use. They are wrong. "Proven" is perfectly good English.
The grammar checkers are even worse - they keep trying to convince you that passive voice is wrong and that everything must be active, and if you were to use subjunctive mood in a verb, they would gag at that.

Yes, proven is a word, and not all spell checks are perfect. The Y!A spell checker is not any exception to this rule, it will sometimes miss a word that is incorrect, of correct and word that is wrong. It's just life.
