You have 3 checkpoints to make sure of.
1. Check the connections of the HDDs. Make sure you're not connecting 2 masters on one cable or 2 slaves on one cable. Check the jumper settings to make sure.
2. Start up the PC and go into Setup (Your system BIOS information). Depending on your motherboard, you should be able to see all disk drives attached to your computer. You should have an option to "Detect all HDD" Try that and make sure you can see your 2nd hard disk there. If it doesn't show up, then the motherboard does not recognise the Hard disk. Go back to 1 and make sure you're not missing anything.
3. If you got past step 2 but can still not see the hard disk in windows, it's possible there are no partitions on the hard disk. Right click on "My computer" and click on "Manage". Look for "Disk Management". With this you should see all hard disks on your PC which are recognised by windows. If you don't see your hard disk here, go back to steps 1 & 2 and make sure you get through them. If you still don't see the hard disk, you might want to try the hard disk on another PC to see if it's not the hard disk that's faulty.

They both should work on their own, unless you have to download drivers, like for some special external hard drives, you might want to test the drive that isnt working in another system or try it in the USB port you know is working, then you might find ur colprit :) Good luck.

Check the connecting leads. Open device manager and verify the details. I can give you a link that deals with hard drive problems. Some drive problems can be easily fixed by yourself using easily available tools. I found the info at http://fixit.in useful. Try this site, if you can get what is require

are both of the hard drives connected? first only plug one and than plug the other 1

How are they connected, USB? Are they configured/ jumpered the same?
