See the entry in Urban Dictionary. It seems to have been derived from some type of machine gun from WWI that fired "apple-looking" grenades.

Well, this may not be where the saying came from, but it sounds good to me. Here it is... Once upon a time there was a big guy named Johnny Appleseed, ( I don't think this was his true last name, but here goes. Many years after planting the first row of apple seeds he came back to the same town, ending the second row. The first trees had giving the towns people their first fruit off the tree and Johnny ask them all.... HOW DO YOU LIKE THEM APPLES... I Hope you all have a good sense of humor. CJ

I first heard it from a Donald Duck cartoon back in the day. Like 20 years ago. I'm not sure of its origin, though.
