According to the animated series, he developed a taste for them when he pretended to be Santa Claus for a young girl, coming down a chimney and eating one of the cookies so that she'll believe Santa had eaten them.
His addiction to them is a trademark of the character that has been used in comics, the animated series, and recently in Smallville.

In Smallville (TV) he left them half-eaten- in the comic boks he doesn't leave them around (although he does like them) I think Captain Marvel got him started back when they were both in the Justice League in the 80s.

I had the impression that they actually are his favorite cookie, though he sometimes has to leave one unfinished when he flies off to handle an emergency.
