Because they wanted to emphasize certain things before others. If you look at older draft copies, they're in a different order. the way they're arranged now, it's the Congress, then the executive, then the Judiciary. they considered congress the most important of the three branches. They also put all of the national offices first to emphasize a national government. then you get into states and state's rights, then Amendment, then how powerful other agreements such as treaties are (highest law in the land, btw)

If you look at the Articles of Confederation, it's all about the states first. that's a deliberate contrast.

I don't think there is a specific reason for the order. They have to put them in some order. Jeff P' answer sounds informed, but I doubt it is accurate.
