Come to Napa Valley! There is so much to see and do here! There are so many quaint B&B's, spas, resorts to stay at. If you're into golf and tennis in a great setting, there's Auberge de Soleil, Meadowood, or Silverado Country Club where you get your own private cabin. Napa's really expanding and putting up more hotels by the minute.
Downtown Napa is great for shopping and eating and wine tasting along the river. There are scenic cruises on the river, walking tours, boutique shops, and excellent Zagat rated restaurants. There's also a free open air trolley that takes you around and you can hop off at any stop and explore.
UpValley is more food, wineries and tasting, spas, state parks, a geyser, trails, everything. If you stop at Sterling Vineyards there's a tram that takes you up to the top of the hill to the tasting room and Japanese gardens. Really pretty.
Skip the Wine Train, it's over-rated. But do indulge in a hot air ballon ride! It's about 2 hours long and starts in either St. Helena or Yountville, and lands in Napa. We took one for Christmas last year (even though we live here) and it was truly breathtaking!
Oh yeah, did I mention that it's beautiful here?? You won't be able to see everything even in a week and you won't want to leave!

I live in California... San Francisco would not be good for a honeymoon. Napa Valley is ok. My and my fiance regularly rent Beach houses in Sea Ranch, Ca. Its great. You are by the ocean, lots of privacy, trails. Its very peaceful. Great resturants nearby. OR you can try Medocino, they also have a nice ocean side area with hotels and great resturants. Napa is kind of boring and doesnt have much to do.

I would choose somewhere along the coast like Monterey or Santa Barbara. Somewhere nice and relaxing as opposed to a big city. I would choose Monterey personally as I've heard there are really cute B&B's in that area with quaint restaurants. Have fun and congrats!
