Is this a AT clone or Dell, Compaq, etc.? If it is a name brand system than you should be able to boot to the restore CD and re-install the operating system. If it is a clone (home built) then I would back up all your data. Repartition the hard drive(s), perform a low level disk format then reinstall the operating system.

If you have the original disks, nuke the hard drive. You will lose EVERYTHING but the viruses and other malware will be gone, too.
format c: /u
Once the hard drive reformats, you should be able to use your Install disks to re-install Windows.

The OS's would be separated with the help of partitions. when you consider that partitions are significant to how a working laptop or pc organizes that's information, i might propose asking a tech-savvy kinfolk member or pal/colleague to do it for you.
