Yes, I could agree with you to visit the Disney parks..
Disneyland and Disney Sea have different themes,,
They are close and you need to take monorail to transfer to another park if you want to just take a look around,
No, I don't think one day would be enough to cover both..as you have children with you .. and the weather is unpredictable, waiting in lines to get to any attraction always take time.
If you have children with you.. Disneyland is my suggestion to visit first..early if possible..Characters are around the park for picture taking with guests..before the parade starts or show.
Peak season starts now and they have lots of special holiday entertainment ...better to have reserved tickets before going to Disneyland or you might end up waiting in line or wait until they let guests inside if the park is full.
For goods and souvenirs.. there are official Disney stores around like Ikspiari 2nd floor has Disney Store . to avoid the holiday rush.
I don't think this is promoting Disney only..because it is too expensive to get entry anywhere..and there is limited fun for everyone..Disney rides are designed for every ages...or even physically handicapped persons.. toddlers rooms too..

Tokyo Disney and Disney Sea are located adjacent to one another. the monorail on the park stops at each entrance. you need a day to hit each park, though. Disney Sea is less about kiddie rides and more about shopping, eating and shows. if the kids are very young, they might get bored there quickly.
But since both Tokyo Disney and DisneySea are massively expensive, I suggest Ueno park instead. There is a really nice zoo there and the Museum complex is amazing.. the kids might enjoy the Rodin Sculptures outside the Western Art Museum( "Gates of Hell is right outside the entrance) Plus the National Museum has some wonderful exhibits.. kimono and samurai gear. The main park has a carousel and many vendors to grab some yakitori or a big ole platter of tako yaki(yummers!)

I do not know if this is a MUST go place but if the kids like Hello Kitty, may I suggest you go to Sanrio Puroland?
The theme park is run by the Sanrio company, and hosts various musicals, restaurants, attractions and theme rides (which are very mild and not scary) using popular characters such as Hello Kitty, Pochacco, Keroppi, etc. While many of these attractions are only in the Japanese language, because of the worldwide popularity of these characters, Puroland attracts many visitors from overseas as well as Japan. Puroland also has an excellent gift shop with Puroland-specific character goods, and an extensive range including a large Hello Kitty wedding collection, and character goods ranging from very small to lifesize. Tourists visiting in the summer will see fireworks on a daily basis.
Nearby train stations are the Odakyu Tama Center station (Odakyu Tama Line), Keio Tama Center Station on the Keio Sagamihara line, and Tama City Monorail's Tama Center Station. Puroland is also situated within walking distance of the Keio Plaza Hotel Tokyo.

I have a 5 y/o & 7 y/o, I have been living in Tokyo for 3.5 years. Some point of advice on taking the kids to Tokyo Disneyland and Disney Sea. The lines can be long and the place can be crowded. Please choose a day in the middle of the week. When are you going? Japanese schools are out on vacation from the 23rd of Dec until Jan 8th. Both Disney resorts will be crowded. The official Disney hotels are fully booked for most of those dates. The rates are about $400 USD per night for the winter vacation season. I just did all my research, for our Dec trip to Disneyland and Sea.
Other alternatives with kids in mind.
Tokyo Dome City is nice, just not as huge as TDL. Tokyo Dome City is geared towards kids and family. The dome centers the place, but there is an amusement park, shopping and Power Ranger show (in Japanese).
For your other two days, I sugest trying to see Meii Shrine, Tsukiji Fish market, Asakusa, and anything you can fit into your time here.
Tokyo requires lots and lots of walking. If your children are not up to it, I suggest one activity per day for them. Child strollers also need some finess. The huge American size strollers don't do so well in Tokyo. We bought a smaller easily foldable stroller for my younger one. He was 1.5 y/o when we first came to Tokyo.

Disney sea is more for adults. You can drink alcohol in Disney sea. It is forbidden in Disneyland. Be sure to go on a week day because it is really crowded. I once waited 4 hours for the haunted mansion at Disneyland and it was boring.
I would recommend just walking around downtown. Check out Shibuya, Asakusa, HaraJuka, and Odaiba. Also there is a neat resort outside the city called Hakone. It has family hot springs and a beautiful lake. have fun

DisneySea is so fun! Go to many stores. They sell lots of adorable things there for only 100 yen(1 american dollar)!
