I dont know the answer, but I cant believe how many people are writing to critisise the question, they dont know the answer, they are just saying the colloquialism is corny. I was raised saying jim jams, just like aussies say brekkies, and Americans call jam jelly. Maybe if you called them jim jellies they would be more acceptable?
I think its just because they are usually worn by children they have been given a childish knickname. Like when we talk about childrens milk teeth, everyone I know calls them "pegs", or "toothy-pegs". Just the patronising way we talk to kiddies to humour them and help us connect with their innocent reality.
It probably did come about, as you say from pyjamas and jim just rhymes.

i dont have much need to say it very often in less im freezing. but when i do i don't call em that i call em pjs or jammies on very rare occasions. dont no why i do, i just do. it poped into my head one day and stuck. im strange like that.
