I had the exact same situation about two years ago.
I took a train out of the airport to paddington station, then from there, took the tube to see Big Ben and the Parliment. I just walked around and took some pictures. Breakfast was some kind of pancake with lemon juice from a street vendor.
From there, I went to the Tower of London. The underground stop is just called Tower I believe. There is a lot to see there, including the London Bridge and all the shiney royal jewels.
After doing that for about 3 hours, I hopped back on the tube to see the street performers and little shops in Covet Garden. There is a small resturant there that sells a pastry filled with lamb and mint, an excellent and fairly cheap dinner choice.
From there it was back to Paddington Station, then back on the train to the airport.
I spent a grand total of 8 hours in London of an 11 hour layover.

Assuming you're not "in transit" and you have a visa if you need one. Take the tube (metro/subway/underground) direct from Heathrow into central London (20-30 mins) The whole of central London is easily accessible from the tube, and trains are inexpensive and frequent. It may be wise to get yourself a guidebook, or look on the internet, before you come and work out an itinerary. Prebook any attractions online if you can, queues can be really long. Most of the tourist attractions are fairly central. Six hours is probably only long enough to have a good walk around the center, maybe seeing Buckingham Palace, Westminster Abbey and Big Ben, Piccadilly Circus, Leicester Square, Trafalgar Square, maybe a walk around the National Gallery if you like art. (It's free) The Tower of London, Tower Bridge and St. Pauls are a little way to the East of the center and you may not have enough time. The London Eye is just minutes from Big Ben and worth a visit but queue times can be long. Allow plenty of time to get back to the airport. Avoid using taxis to get back, traffic around the airport can be horrendous. If you use a taxi use only the black (although they're not always black) licensed cabs. Enjoy your visit.

Head in to London: St Pauls, Tower, Trafalgar Square. All of them are tube stations as well, so very easy to make your way around. This site may be useful. Remember the subway is called the tube, or the underground.
