The Bowl Championship Series (BCS) is not sanctioned by, or run by the National Collegiate Athletic Association (NCAA). The BCS was created by the 5 major athletic conferences (Big Ten, Pac-10, Big 12, ACC, and SEC) to make even more money than they already did on the existing Bowl system. The NCAA does not recognize the winner of the BCS Title game as the National Champion because there is no playoff.

It is my understanding that the BCS is the NCAA way of coming up with a way to determine which team is the best at the end of the year. So far it has been full of controversy.

No it is not. The BCS champs aren't recognized by the NCAA as "National Champion". The NCAA only recognizes sports that have playoff to determine a champion.
