When Dukoo (played by Christopher Lee) was killed at the beginning, Palpatine said "DO IT" ... right before Anakin turned two light sabres into a pair of scissors. Was it the Jedi mind trick ?? Or did the future Vader want to kill him on his own.

The Jedi mind trick supposedly works on only the weak-minded; I doubt a Jedi can become a victim of it. I'm inclined that Anikin's anger already pushed him to that point, and a little egging on helped it happen.

It wasn't the Jedi mind trick... but I have a problem with that scene it was weak the way it ended like that.

On the inside Anakin was probably feeling anger for the death and destruction Count Dooku had caused since the start of the Clone War and also fear of what Dooku is still capable of if he were to live and somehow escape.

Instead of Palpatine simply ordering "Do it!" he should have played on Anakin's anger and fear with a line like:

Palpatine (in a calm, slightly pleading voice): "You have to killl him, Anakin. He is too dangerous to be left alive. If the Jedi fail to control him he could do much worse if he ever left the Temple again."

This would have been SOOOOOO much better and Anakin would have killed Dooku because he was tricked by Palpatine and pushed to the edge of the Dark Side... instead of being a punk b*tch and killing Dooku just be cause Palpatine said so.
