The key is to connect directly to the router with an ethernet cable and use your browser to go to the setup utility.
1) After physically connecting your computer to your router open your browser just like you would to go on the internet (don't worry if there is no webpage)
2) Enter the router's ip address in your browser address bar, you can find the ip address in your manual. Popular ones are 192.168.0.1 and 192.168.1.1, but yours could be completely different.
3) You often need a user name and password to access. Often the username is "admin" and there is no password, leave it blank.
4) This grants you access to the router's firmware, software that is actually running in the memory of your router (pretty cool huh ?) Usually from there you can configure all you need and often there is a Setup Wizard

What specific problems are you having?
Have you followed the instructions that came with the router?
Let me know and I'll give you more specific advice. I have a Mac and a Linksys router too.
Edit: I just connected the router and the computer (with a wireless network, in this case). I turned the wireless features on on the router (I had to use a wired connection for that), and then set my AirPort card to connect to the router. Have you tried doing likewise? If not, then please try it. If you *have* tried, then please tell me what's going on so I can be of more help.

Here's a link for a pictorial from a different Linksys model that I used to set up my Mac with a linksys WRT54G router.

Check in Linksys.com for a manual to download to tweak your settings after you connect to the router.

Just read your router's docs. Setting up a router is OS independent. You can run pretty much any OS - Windows, MAC, Linux, etc. Just point your web browser at it as explained in the docs that came with your router and follow the instructions.
