They are scheduled to play each other every 4 years by the current NFL scheduling system, and by that system each team plays 2 teams from one division in the other conference at home and the other 2 teams in that division on the road, with the sites flipping every 4 years.
The Jets hosted the Giants in 2003. The Giants will be the home team when they play next year.

I think they just rotate the schedule every year.
But with the Giants and Jets getting a new stadium, which i think will be called Giants/Jets Stadium, thats gonna be a hard question to answer.... = )

I think the Giants get home field advantage, because the Jets always wear their whites during these games, and the Giants wear the dark uniforms. It's not too often though...
As for your other question, I'm not sure about the new stadium.

just for scheduling purposes, one of the teams is consider home and the other away even tho they play at the same place so it really doesnt matter. the only thing that it affects is that the away team basically plays an extra home game.

Great question, and I doubt they play each other every year. I'm going to say that they take turns wearing their home colors. If they don't, then they must agree to not care, thus enabling the schedulers some leeway from year to year.
