I think cc's deck is better, because the other has too much cards. There's also more organization in the spellcaster deck.

Looks like Nate tried to go for the Jaden Yugi theme and put in a few other good cards along with it. However there are too many cards to rarely pull out any of the neccessary combinations needed to actually do much damage unless he is extremely lucky.
CC's deck has cards that have good combinations with many of the cards in the deck. It is a good sized deck. While it can be upgraded to be a better magician deck. But it is more likely to win a dual between the two decks.
