Silicone Caulk.

The real sealing work should have been done during installation. Caulk to seal roofing leaks is a poor choice...it will fail.
The skylight should have been installed on a "curb", where a framed box is built on the wood roof deck, then the metal roofing is brought up the sides of that box, and the skylight frame fits over that, overlapping the box.
Ok...but if that part was not done right, you might be able to fix it by using a product such as "uncured EDPM". This a thick rubberery material that comes on a roll, about 4" wide and 1/8" or so thick. It's got a paper backing that you peel off, and if the surfaces are clean and dry, it will adhere real good.

All skylights are cut out of any roofing material and is attached to the existing roof by flashings.

FLASHINGS
The dome & base assembly is manufactured from heavy duty galvanised steel, with all exposed joints spot welded and solder sealed, painted to restore overall finish. Zincalume or Colourbond assemblies are also available. For a safer environment, lead flashing used on tile roof assemblies has a thermo-baked acrylic coating. The lead itself is heavy duty, 15 kg/m. For metal deck roofs we use a plumbing standard upstand flashing and gutter strip. Dome trims are fully interlocked a each corner. (Separate comer fixings are not acceptable as they do not provide sufficiently secure fixings).

Caulk, and the expensive stuff. G.E. Brand Silicone caulk, clear. When you go up on the roof bring a bottle of Fantastic spray cleaner. Use that first. Bring a bottle of rubbing alcohol. Wipe it down good, this will ensure that the silicon adheres. Last, seal with the caulk. use a small amount first and push it into any cracks with your fingers. Follow this with a good and large ''bead'' of caulk.

SEALING IS DONE AT INSTALLATION. IS IT A CURB OR SURFACE SKYLIGHT. THE OTHER VARIABLE IS THE HEIGHT OF THE RIBS ON THE METAL. METAL PROABLY HAS TO BE SPECIAL MADE IF NOT SUPPLIED FROM A METAL FABRICATOR. TRY A TRIP TO YOUR LOCAL ROOFING SUPPLY OR METAL ROOF WORKS HOUSE FOR PROPER FLASHING.
