Which whould be more profitable, and best to get a job with.
I get free training through the state for computer courses, and I have the CompTIA A+, Network+ certifications and cisco CCNA soon.

So which should I go with a Microsoft certification route
or should I go with a Unix/ Linux/ Sun Microsystems route?

The Cisco CCNA has value. The A+ & Net+ much less so but are an OK starting base.

As to which NOS to focus on, there are far more jobs running Microsoft systems. However, due to the relative scarcity of expert staff Linux positions are likely to pay better.

Linux is gaining much more traction in the corporate data center than it will likely ever get on the desktop, and many shops are now running both Linux and Windows. A mixture of both won't hurt at all. Specialize in one for now, but plan on working the other once you get started in your career.

Honestly, you should do both. As many businesses still use and will use Microsoft as their applications require them to run it. However Unix/Linux are huge in the market as well. If you do both you wont be limited.
