I think she wanted him out of the way. She figured he would die the same as his father.

When she used her powers on Sylar and the cop, they both went into a state of semiconsciousness - the cop wasn't sure how he came to be in his car eating doughnuts, Sylar woke up behind the glass wall. Since Mohinder is the link to his father's research and his also a geneticist, it wouldn't pay to have him even semi-conscious; he would need all his mental faculties to hypothesize, theorize, investigate and make deductions. Kind of hard to use a man's normal abilities if you knock him out.

We don't know everything about Eden or all of the heroes yet. They could each have a specific weakness to their power, much like Superman has kryptonite. Claire the cheerleader didn't recover from the head wound until the mortician pulled it out of her head. Obviously, a head wound can kill her permanently. Perhaps Eden has problems using her powers against people she loves or something.

She likes Mohinder and his father so she doesn't want to use her powers on him. She doesn't really like Mr. Bennet so she doesn't always do what he tells her to do. The last episode confirms this, she trys to kill sylar against Mr. Bennet because she wants to avenge Mohinder's father's death.

Maybe she really did look up to his father, and was honestly interested in the son. Stranger things have happened, and bad guys can just sometimes be good guys with mistaken intentions, who just need a good reason to go straight...

she convinced him that she was just the girl next door. and what could she possibly want him to do? he has no powers(yet),he has limited info,and he is trying to unravel the mystery himself. she could not get sylar to shoot himself so maybe the person has to have the thought in their minds the first place. im sure she had to seem regular.
