Mark Twain, "Letters From the Earth."

Philip Jose Farmer, the Riverworld series.

Carl Sagan, "Contact," "The Dragons of Eden," "The Demon-Haunted World."

The Institute for Creation Research, which publishes tract after tract of sheer nonsense and doesn't realize it's mocking itself.

Robert Heinlein's "Stranger in a Strange Land"

Kurt Vonnegut's Short Story "Harrison Bergeron"

Jonathan Swift's "Gulliver's Travels" (which is more a satire on government, but at the time it was published, 1726, religion played a much bigger role.

Jonathan Swift's "A Modest Proposal" (same disclaimer applies)

One of the better novels dealing with this issue is Dan Brown's Angels and Demons. It evaluates many of the ancient and modern conflicts between science and religion, but it also looks at the possibility of combining the two. It ultimately comes to the conclusion that science and religion do not have to be opposing forces.
