Interesting hypothetical question. This brings up the whole nature/nurture question. Are you born a misogynist/misandrist (which I do believe is a mental illness) or are you socialized into it? If you are the son of an abusive, hateful woman, who degrades you at every turn, do you become a misogynist? If you are the daughter of a pedophile woman hater, who always made you feel like you were less than nothing, do you grow up to be a misandrist? I think it's both. Nature AND Nurture. So, if you switched their brains, and duplicated the experiment several times with other newborns, I think that the outcome would be different each time, because you can't control socialization.

Misogynists are not born, they're made. Given that, you figure it out.

If you brain-swapped them, then you'd have a woman who hated other women and a man who hated other men. Therefore, you'd have a feminist and a mangina.
