I used to travel to the Czech Republic alot. There should be a bus that goes from the Frankfurt Hauptbahnhof which travels to the Czech Republic. You should ask them if one of the buses goes to Prague. I always to the bus in Aschaffenburg to go to Pribram. These are the best ones that I can remember. They only cost me about 50 euros. Try that and see.
