It's talking about birth, ... being born. It is so peaceful for us before we are brought into this world and then BOOM. Life and all of it's horrible realities after we are born.

The band dedicated the song to Barbara Lewis, a friend of the band who had been killed by a drunk driver who was fleeing from the police after a robbery. Barbara had many of her organs donated, and the song lyrics reflect how her death enabled others to continue living. After the 1999 Columbine High School massacre, Ed Kowalczyk would frequently dedicate the song to the victims at live shows.

I don't know exactly what it means, but here's the lyrics sheet.
Live-Lightning Crashes:
lightning crashes, a new mother cries
her placenta falls to the floor
the angel opens her eyes
the confusion sets in
before the doctor can even close the door
lightning crashes, an old mother dies
her intentions fall to the floor
the angel closes her eyes
the confusion that was hers
belongs now, to the baby down the hall
oh now feel it comin' back again
like a rollin' thunder chasing the wind
forces pullin' from the center of the earth again
I can feel it.
lightning crashes, a new mother cries
this moment she's been waiting for
the angel opens her eyes
pale blue colored iris,
presents the circle
and puts the glory out to hide, hide

That song is talking about the life cycle. It is about one life being made while another is taken.
