R & R is Rework and repair.
It is there to cover any unforseen problems, costs etc that may come up. for instance if they take the shingles off and find a rotten area underneath, they will have to repair it. it will cost extra and they could not include those costs in the estimate because they couldn't see under the shingles. As for the siding they may need to make adjustments (rework) to it during the installation of the roof, like adding flashing, and removing/ and replacing pieces that are in the way. The contractor should be able to give you a price for R&R on the siding on the estimate.

Replace w new or repair and replace. If insurance company writes r& r, how do you know what they want?
The roofing contractors are going to do it as cheap as they can. If they are paying $48.00 for a screen, they are replacing it. I had to point that out to the contractor. How do I know he's dong the right thing?
