Not only are there squares made by nature, but I submit to you that there's virtually nothing man-made that is exactly square (cube, actually, since a square is a two-dimensional figure). Most anything manmade will have inconsistencies of some sort.

A square is two dimensional, so a physical object does not exist, no. There are cubes-due to the chemical bonds, salt crystals are cubic.
And technically, a point is infinitely small. Since men are incapable of measuring something to an infinite decimal place, men are incapable of producing a perfect square. It is a theoretical object in Euclidean geometry.

I beleive squares are only 2 dimensional but most things in nature would be 3 dimensional. In the field of metallurgy, many of the structures form cubes, or many cubes put together. the atoms arrange themselves as face centered cubes or body centered cubes.
