1.1The marketing area of the Second Party in distributing the products of Glaxo Wellcome Indonesia is limited in areas in Java Island only.

1.2The Second Party shall not allowed to sell/distribute/market those products in areas outside Java Island as referred to in *ARTICLE 1 POINT 1*.

This should be written:

Article 1.1

1.1 The marketing area of the Second Party for distributing
the products of Glaxo Wellcome Indonesia is limited to
areas of Java Island only.

1.2 The Second Party shall not be allowed to
sell/ distribute/ market those products in areas outside of
Java Island as specified in (Article) 1.1.

If this whole thing is Article 1, then you can probably just refer to the different parts of the Article as 1.1, 1.2, etc. without writing "Article".
However, if 1.2 is really Article 1.2, you should leave "Article" in.

"Article 1 point 1" is how you say it, but it is written Article 1.1.
