Ok. First of all, check with your travel agent the schedules to fly from Lima to Cuzco. Then, based on that flight, purchase your ticket from Mexico to Lima. Sometimes you might have to wait at the airport for a few hours, but if your flight are too far apart, it is always better to go to a hotel while you stay in Lima. Now, if you plan to stay in Lima for more than a day, definitely go to a hotel as soon as you arrive to Lima. The airlines that fly in Peru are Wayra, Aerocondor and Lan.
Once you get to Cuzco, you will need to figure out if you want to spend more than one day in Macchu Picchu. If you decide to do that, there are hotels up there where you can stay. If you decide to stay only one day in MP, go to your hotel and spend the day there for two reasons: to get used to the altitude, and because it will too late to go to Macchu Picchu because the train leaves early in the morning.
I would definitely recommend taking the train, unless, like other people said, you want to go camping for a few days. Once you finish taking the train, you will take a bus - that will be waiting there - that will take you to MP. The bus won't take long to take you there.
Nothing big really, when you take in consideration what you are going to be seeing. IT IS WORTH IT!
Good luck!

I went to Machu Picchu in October with a friend. We stayed in Lima for a couple days and then flew to Cusco. We took some side trips to Ollantaytambo and the Pisac Market, then we took the train to Aguas Callientes. We would have done a partial Inca Trail, but we made our reservation too late - make your reservation in plenty time if this is the route you take.

We stayed in Aguas Callientes for two nights, which was perfect because we saw Machu Picchu late in the afternoon the first day (it was raining), we took it easy that night, and then got up at dawn to enjoy Machu Picchu in the early morning light without the crowds. We then hiked up to the neighboring mountain Haina Picchu (you have to go early because they only let I think 400 people hike it per day). That was awesome because when we got to the top, we could see Machu Picchu from a bird's eye view - spectacular and it was so worth it!

We went back to Cusco, went river rafting and then went to the Amazon jungle for 4 days. What an awesome trip!! A trip of a lifetime!! I hope you have a great trip too!!

There are lots of tour companies in Cusco that will arrange a trip for you if you want to walk the Inca Trail to Macchu Pichu. If you're not interested in walking it then it is easier to get the train to Aguas Calientes and get a bus from there up the Macchu Pichu.

Personally, I think it is well worth the walk along the Inca Trail. You have to camp for a few nights, but you get to see so much more of the beautiful views than you do if simply ride a bus up the mountains.

You may want to see if there is a direct flight from Mexico to Cusco. If not, go to Lima from Mexico. Either fly or catch the bus from Lima to Cusco. From Cusco to Aguas Calientes, you can either walk the Inca Trail or catch the train. From Aguas Calientes to Machu Picchu, you can either walk or catch the bus. Each section of the journey has two modes of transport and you just decide whichever you want to use.
