my car is a honda civic HX VTEC-E. My stock header is the same as a civic LX but I upgraded to ex performance header. Can I still smog my car like that or will I have to put my stock header back on?

You are in a gray area here.
Technically, the car must be either original, or equipped with parts bearing an "EO" number, or "Executive Order" number which declares it as accepted by the state of California and the EPA.
If the smog tech is sharp and notices that it isn't the original equipment, he will ask you for the paperwork that accompanies the header that declares it as acceptable. If you can't produce it, he has NO CHOICE in failing the emissions test "Visual" as a failure for MODIFIED.
If he doesn't notice the difference, you MAY skate by.
If that does occur, your choices are --
1) Replace the original parts, and re-try.
2) Make an appointment with the state's REFEREE for adjudication. If the Ref passes it, He will affix a label to the car declaring the modification as approved.
