Spaghetti westerns are a great genre for fluctuating allegiance!
In The Good, The Bad, and The Ugly, Blondie and Tuco alternate between partnership and and backstabbing as they chase a box of buried gold.
In A Fistful of Dollars, the main character pits two rival gangs against each other for his own profit by alternately joining and betraying them to the other.
In Sabata, Sabata and Banjo have a weird and underhanded connection which is not made clear until the end of the movie..Banjo is both a co-conspirator and and mercenary out for himself alone.
It also pops into my head that Star Wars is a spaghetti western in its own way, and there is a complex and fluctuating allegiance between Luke Skywalker and Darth Vader that evolves over the course of the first three movies.

How about Elijah Price in the movie "Unbreakable". It starred Samuel Jackson and Bruce Willis. Elijah is the good guy throughout the movie until the last scenes when it unfolds that he was the villain all along (sorry to ruin it if you haven't seen the movie). Bruce Willis plays a character known as David Dunn and is taken in by Elijah's machinations. The entire set of allegiances changes during the last part of the movie.

In L'America the protaganist is completely changed by the endof the film (when he went to Albania as a swindler). His allegiance switched from himself to someone/something else
