It actually doesn't stand for anything. Ulysses S. Grant's birth name was "Hiram Ulysses Grant;" he began signing his name as "Ulysses S. Grant" during his time at West Point.

teh flea is partially correct. The S was mistakenly entered on his nomination to West Point by his congressman as Simpson was his mother's maiden name. It had to stand, and Grant kept it thereafter, although never acknowledging it stood for Simpson. Therefore the S stood for nothing.
