I found out that Exchange use MAPI and that Domino has a "proprietary" API, but can't confirm for sure. Is this true ?
In that case how do they communicate with other third part product then ? using SMTP ?

Lotus Domino uses NRPC (Notes Remote Procedure Call) as it's proprietary protocol between a Domino server and client. Exchange does use MAPI. And you are also correct on the last part. To exchange email with each other and across the internet, they must use SMTP -- generally by passing through an SMTP gateway.

Notes and Exchange both use their own proprietary messaging engines to communicate with their own clients. They also optionally support SMTP for other clients as well as for external e-mail.
