Depending on where you live, it either goes into a Septic Tank or into the Sewer.
If you're in a residence, it probably goes into a big tank that's buried in your yard. (Sooner or later, you're going to need to have it pumped out or you'll live to regret it.)
If you're in the city, when you flush the toilet it goes down a pipe and get's dumped into a bigger pipe, and it begins it's journey to a purification station where the solids and liquids are separated. Eventually, after the wather that carried your waste down there is clean, you'll pour it out of a glass and drink it, thus begins the journey anew.
The solids sort of sit there and eventually become fertilizer, or some other products.

It goes into the sewer, then the waste water treatment plant where ALOT of chemicals go into the water to make it clean again. It turns into an unknown mixture. It just mixes with water, trash, and other waste material. If you think this question is gross, you are immature. An organism's waste products are a natural part of this world.
