I'd be thinking about using a different shop. If they changed many things without telling you first, that's a bad sign. But I would talk to them reasonably first; most shops don't want to lose a customer, and will in good faith try to fix something if you had it in there recently and are having problems.

Thoughts about your bike's symptoms:
-bad carburetor settings could explain the starting and running problems. Usually these things happen because the fuel-air mix isn't right, or because the idle setting is too low. With the weather turning colder now, you may need to use the choke more on startup, but you've probably already thought of that.
-a speed problem in only one gear is a bit odd, especially if it didn't happen before servicing. Don't know what to say about that one.

Anyway, go talk to them. If they agree to look at your bike, make sure they do not do any repairs without talking to you first. In most states, you have to authorize the repairs before they do it. Good luck.

Looks like they stilled your good parts and install bad ones. Probably charged you lot of money on top.
