Bondo will adhere to almost any surface that is abraded or sanded. Bare wood and metal will take bondo. It can be drilled and threaded, sanded and painted.
Short strand bondo is good for the base coat to hold the wood to the fender. Screw your wood cutout to the fender and contour with bondo.
Custom speaker enclosures are done with wood, metal and cloth.

Yeah, you can use it, but there are better goops to use on the market that are made just for what you're doing
I would try using plastic molding resin, you can buy it at body shop supply stores or hobby stores. It's strong, light and can be finished real smooth. The fumes are bad, so follow the directions and use it outside or in a well ventilated garage. You might want to subsitute plastic sheet for the wood as well, again check out the stores. I made my own rear fenders and air cleaner covers on several bikes with the palstic. I also did a speedo shell using liquid silcone rubber, In a mold I made out of plaster. Then poured in Liquid plastic, it came out looking stock!

Yes auto body filler "bondo" can adhere wood to metal but I would suggest using an epoxy primer for better adhesion to the metal surface.
Epoxy primer uses a vinyl resin to promote adhesion between the filler and the metal.

Try Labmetal by Alvin Products. It is for use on wood and metal. They also offer a high temp version. I saw it on display at a company called Fastenal. They had applied it to a tongue depressor and it was actually drilled and tapped. The brochure shows that you can dilute it and spread it with a paint brush to fill in pin holes. I used the High Temp on a 4 wheeler muffler and it has lasted over a year. You can find it on the Fastenal website. www.fastenal.com, Alvin Products

yes but i would primer the metal and if you can put some screws from under the fender into the wood that would help.

Fiberglass or fiberglass reinforced body filler would be the appropriate thing to use for that. Both are strong and bond like crazy to both. Same thing they make boats with and they usually have wood inside the fiberglass framing.
