One answer to that is hard to nail down. I can think of several:
1. The theme to "Gunbuster" (yes, it has a bit of an 80s pop flavor, but it does capture the fact that the show doesn't take itself too seriously as a grandiose space opera).
2. The theme to "New Dominion Tank Police" (what can I say; it just rocks!)
3. The theme to "Fushigi Yuugi" (its use of crescendo and decrescendo through the song sets the roller-coaster mood of the story; and what a ride the viewer will be in for).

I think Naruto has the greatest theme song.

My two personal favorites are Cruel Angel Thesis from Neon Genesis Evangelion and Inner Universe from Ghost in the Shell SAC Gig 1.
I also like the opening themes from Hellsing and Paranoia Agent.

OMG. I can't believe that I have finally found someone who watches Bleach enough to know those songs! I mean
"D-techonlife" is the second opening, but that is only the ots' and "Tonight Tonight" is the newest one. Plus the only way you can find "Ichirin no Hana" is bleachportal!
I love all of Bleach's music. I realy love the full version of

Samurai Champloo: Shiki No Uta & YOU are both great songs.
Bleach: D-technolife, Ichirin no Hana and TONIGHT TONIGHT TONIGHT are some of my favorites as well. I just saw the latest opening, and it was pretty catchy too.
Naruto: The first ending, Wind, is great. All of the openings except the 1st and 3rd (depending on your tastes) are personal favorites of mine. The newest one, Yura Yura is really different from their usual openings.
My favorite is probably the 8th opening.
The 5th ending is OK, but my favorite is the 12th-- Parade by CHABA.
That's about all I can think of for now..

Personally, I love Inuyasha "Fukai Mori" but there's something bout Wolf Rain's "Gravity" that screams of silent solitude, nocturnal loneliness, and the quiet serenity linking it all together. The lyrics are powerful. The melody is hauntingly beautiful. Absoultely my favorite.
