Diocletian was the Emperor who divided the Empire into Western and Eastern independant states. So in effect he was the last of the *true* Roman Emperors
but

Most historians agree that the last true Roman Emperor was Romulas Agustus disposed in 476 by Germanic King Heruli but even Agustus was a ursurper in the eyes of the Roman people of the day so a case can be made for Julius Nepos as the last Roman Emperor. (Romulas Agustus should not be confused with the Agustus of the biblical New Testiment time period ca bc 4 - ca ad 100 *or* Emperor Agustus - Emperor Domitian)
(Eastern Roman Empire aka Byzantine Empire)
Constantine XI is agreed to be the last Eastern Emperor at the fall of Constantinople to the Turks in 1453
(the Eastern Empire was known as Romania at the time and this Constantine is not to be confused with the more famous Contantine who legalized Christianity in the Empire)

Actually the last "Roman" Caesar, Augustus, Princeps, Emperor, etc... of both the East and Western halves was Theodosius I (The Great). He ruled the Eastern half (ca.379–392 AD) and was sole emperor (ca. 392-395 AD).
