Depends on your definition of "best".
Which program is the most competitive? Which program is the most efficient at supporting it's school's athletic program? Which program has the highest talent level?
You also have to consider the "cheerleading" train of thought. A UCA/USA cheerleader has a different basic perception of excellence than an NCA cheerleader, and so on between the major organizations.
Overall, My vote would either be Louisville when considering all of the factors.

The University of Kentucky and the University of Louisville are two of the most famous cheer schools out there.
