It's a double entendre, for the same effect.
Part 1: A glass house is transparent, so before you throw stones at someone (accuse or judge them harshly), be aware that you can be seen clearly as well. Your actions are right out there as much as anyone else's.
Part 2: A glass house would be fragile, as one's attempts to obscure their own misdeeds would be fragile. Throwing stones from within your house (because this adage is aimed at people who throw stones from what they think is their veil of safety) will come at the cost of your house.
So, "judge not, lest ye be judged." It's along that line.

Lets just say that you were standing next to your beautiful expensive sports car. Then you threw a rock at a man who was standing next to his rubbish broken-down car. He gets angry and throws the rock back and hits and damages your beautiful car.
You have ended up losing more than he did.
So don't start anything what could make you worse off!
