Im now onto an intermediate Japanaese language book, but it often takes for granted a certain amount of knowledge. Anyway, I often seen amari yoku arimasen...what does it usually mean?

tenki = weather
amari = not very
yoku is a form for "good" The common form is "ii" but when you are going to modify the word,"good" you have to use "yoku." Since you are saying it's not very good, you have to use the form "yoku." Arimasen is just a word that means "not". It negates the word "yoku". You can't just say "amari yoku" you have to add the negative word, "arimasen" .

You can also say, Tenki wa amari yoku nai" in less formal Japanese. Hope this helps.

It means " What will be the weather today." To the guy above, wa is just a subject marker, it doesn't mean anything by itself.
