The name of the episode is "Closure (2)" Season seven, #150 Here's a synopsis from some website:
After arresting the murderer of Amber-Lynn LaPierre and discovering a mass gravesite containing the bodies of dozens of missing children, a man comes to Mulder and claims to have had visions of other victims who aren't buried at the site. Despite Scully's objections, he takes Mulder on a journey which reveals what truly happened to his sister.
That was a really good episode, very worthwile if anyone skipped that one.

It was in season 7, the episode titled "Closure". He is led by a ghost boy to the graves of all the children and his sister(as a ghost) runs up to him and hugs him. Afterwards, it is implied that his sister is dead.
