FC Barcelona ARE having difficulties because of injured players.

In my opinion you can use both why? If you talking about Ronaldinho surely he's one player of FC Barcelona. But if you said FC Barcelona it could represent the players, managements, and the fans :D

I have heard both!
If you want to say the team as a whole, you can say "is", but if you mean the management and the players etc, you can use "are". Whatever's more natural to you.
