The Brass Monkey on Drummond Street... they've got a sort of cinema/Turkish bed in the back room. You can just lie back and chill out! One of the best pubs in the world, not just Edinburgh...
The Scotsman on Cockburn Street is great, too, if you like things a bit more rough 'n' ready, or there's The Royal Oak on Infirmary Street for Folk singalongs and a fairly late licence.
Rose Street and the Cowgate are full of pubs, as is Lothian road, but all three are pretty dodgy! If you want a wee crawl, try Broughton Street, avoiding the pubs at the very bottom.
For a midweek club, the only good one is the Bongo at Tollcross. Go for drinkies in the Traverse Theatre Bar first.
And don't forget to keep at least a tenner for your taxi fare home. Edinburgh taxis are brutally priced!

The closest place you'll find a pub with a good atmosphere midweek (or any time) is Glasgow.

I'm no Edinburgh expert, but I thought the Museum of Scotch was a wonderful experience the one time I was there. You get a chance to try a wide variety of single malts. The bar maids were stunning examples of Scottish Beauty.
