I love both names: How about Thomas Michael? Flows a little better but Michael Thomas is great too. I love the fact that you are naming him after a family member. How sweet!

I think it sounds good. Just decide which name you want him called, because if it's Michael, people will call him Mikey, and Mike, and if its Thomas, they'll call him Tommy, Tom-Tom, or Tom. If you can't deal with the nicknames, then think along the lines of something else.
Also, to have a more 'flowing' sound to the name, you should alternate the syllables, so if you're last name is two syllables, like Carter, it may sound too "stiff"....say it and listen to the sound...Michael Thomas Carter. Now, if the last name is one, or three syllables, it will probably work!

I think Michael Thomas sounds excellent for a little boy. I have a 7 year old son, and his father's name is Michael.... and I named my son "Joshua Michael".
Michael is a very popular name..... It's something like..... #3 on the top 10 most popular boy names.
