How long have you had it? Are you keeping it warm enough? Get a thermometer and make sure it is around 85 degrees at least on one side of the enclosure. Make sure it is not in the way of a draft. If it is sick warming it to 90 should knock it out without a huge vet bill. Be very cautious here though, don't let it get too much above 94 or 95...too much heat will definately kill the snake.

Is the snake frequently breathing with his mouth open or having any bubbling or foaming around the mouth? If he has this along with the whining sound, it's likely an infection. However, if it is an infection, you will hear this sound most of the time when the snake is breathing, not just occasionally.

If you're hearing it more than once or twice a day, head to a vet. If it's just happening every so often, then it's more likely due to him having his mouth only slightly open and you're hearing the air passing through a very small space as he exhales.

They don't vocalize. Some snakes (especially very large ones) will develop a wheezing/hissing sound when they breathe, which is perfectly normal. If it's more of a whistle/whine, best to take it to the vet, as it may be a sign of a respiratory infection.

Healthy snakes don't make any noise (other than hissing when threatened). Your snake most likely has a respiratory infection, which can become very serious and life threatening. You should find a reptile vet in your area: http://www.herpvetconnection.com/
