There a couple of different approaches to the this answer. You can order direct custom made guitars, but it depends on how custom you are wanting to made your guitar. The finish is something that the company could do to your spec's at thier factory, but is the customizing is more than cosmetics?...such as specific pick ups for example?
I would suggest you go to your local music store and discuss your options with a trusted guitar sales person, but make sure you do your homework before you go.
Compare the prices of specific models that somewhat resemble the specs of the guitar you are wanting to customize.

Absolutely! But if you are going to go full custom why do Gibson or Fender? Go whole-hog and find a custom builder who'll do EXACTLY what you want... like us! Youo'll have a much nicer guitar and won't be constrained by "in stock" body styles, necks, and the like.
Our full custom guitars start at $1700 and go up from there.

There are guitar stores in the US that seldom does what your specs are. They know of people who does that but it is a lot of hassle and considering that these guys are always too far for your reach.
Get hold of a guitar factory, easy on communications, and if you are really serious, you want to see what they are doing to your specs line.
I do suggest that you contact the best guitar makers that are considered cheap and easy to communicate = the guitar factories in Cebu Philippines. They are considered the best if it comes to your specs.
Send me an email through Yahoo if you want to know the address.
