No, Superman almost died from the Kryptonite poisoning, but he was ok when he left the Hospital.
As for why he was sad, he figured out that he was the Father of Lois's son, but that she had a happy life with her new Fiance. I imagine because of his morals, even if he wants to be with Lois and his son, he will not because he does not want to break up a happy family. Also, he did miss the first years of his son's life, and Lois does not know that Superman is the Father completely as she does not remember any of those events...
So, not spirit, just Superman being "Human"

No it wasn't... he didn't die.
He looked sad because he had missed out on the first 5 years of his son's life and will never be able to have a "real" life with his own son....
