Now thats tricky and you will not find any software that can perform the task you have asked. Software can only mark the sectors bad for the Opearating system to understanf that data need not be written over the bad sector. But thats not what you are looking for. I will give you a solution that works. Simply quick format (NOT full format) your hard disk partition which is giving you the problems. Reinstall the Operating system as it happens to be your partition where the OS resides. Thats all it takes. This is only to fool the Opearing system and by no way have the bad sectors been reapired. It so happens that your OS stops telling you that you have bad sectors. 90% chances are that you will not face any problems. However, if you start facing problems of system being hung and you applications not being able to run and the bad sector reporting starts off again, back up your data and replace your hard disk before its too late.

One bad sectors start appearing, there are no best solutions or cures. Your HD will slowly start degrading. Regularly scandisk to avoid getting into furthur trouble and start saving to get a new HD in the future.

I don't know if this will help, but file off everything on your hard drive. Then reload your OS to see if that clears up the problem.

Back up all your data using Symatec Ghost and then reinstall windows, then, using your disk you backed up to, restore your data.
