You can do an experiment to show this very effect. Put a rock the size of a golf ball in a measuring cup. fill it with water to the one cup mark. take the rock out. Read the new volume of the cup. It will be less.
The boat/ocean question is the same. It is a question of displacement. The water level would also go down if you removed all of the fish and other animals from the ocean. However, because of the vast amount of water, it wouldn't be measurable (at least not easily). So to answer your question, yes it would go down, but not by much.

of course it would just do an experiment in water. the water displacement is depending on the weight, like an oil tanker with thousands of tonnes of oil
